When I used bowtie2 2.2.6 on Ubuntu 16.04 LTS for mapping arabidopsis reads. The mapping rates have no difference when I set N=0 or N=1.
However, when I used bowtie 2.1.0 on Ubuntu 14.04 LTS for mapping the same fastq file, the mapping rates are different, which N=1 can produced 10% higher than N=0.
Do anybody meet with this before?
