I am encountering a problem where >35% of miseq reads are 50bp 'T' tracts, and ~8% are 50bp 'A' tracts. Has anyone encountered this problem? I am using the NuGen ovation kit (model species) with Microbe Enrich and RiboZero kits to enrich for bacterial mRNA extracted from plant tissue.
