Now I use maker pipeline to annotate my assembly. I have two computers, one has 8 cores, 96 G memory, another has 12 cores, 96 g memory. Because I want to run faster, I split my assembly to two parts and run maker on the two computers, one part has fewer but more longer scaffolds, the other part has more scaffolds with shorter length.I used mpich2 and run: mpiexec -n 8 (or 12) maker, I set the same parameters for maker, but I tried to run the part containing long scaffolds on the 8 cores computer. many scaffolds failed to be annotated, while run this part on the 12 cores computer, it worked good, and annotated successfully. I fell weird, any one knew why? Thanks a lot.
