  • MEGAN - how the heck?

    Hey All,

    For hours I have been trying to export the taxa chart from MEGAN (command line). Specifically, I wan't it to save this image:

    But instead, every time I get the main window:

    I have tried pretty much everything I terms of commands - including:

    Code:
    open file='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_new6.rma'; update; select nodes=leaves; update; show chart=taxa; update; exportimage file='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_7.png' replace=true format=png;
    Code:
    open file='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_new6.rma'; select nodes=leaves; update; show chart=taxa; update; exportimage file='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_7.png' replace=true format=png;
    Code:
    load gi2taxfile='/idi/sabetilab/kandersen/bin/megan/class/resources/files/gi_taxid_nucl.bin'; import blastfile='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193.blastn.txt' fastafile='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_contigs.fasta' meganfile='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_new6.rma' useseed=false usekegg=false; update; select nodes=leaves; show chart=taxa; update; exportimage file='/idi/sabetilab/kandersen/analysis/120104-meta_test/megan/G193_5.svg' replace=true format=svg;
    However, nothing works! Every time the program prints the main window. I know you are supposed to be able to 'set context=', but this only appears to be working with SEED and KEEG. I have tried to throw in the 'update;' in various places, but that also doesn't appear to be doing anything. I love MEGAN, but boy, is the documentation sketchy at times!

    Any thoughts on how I can get MEGAN to output my taxa charts?

    Thanks so much

    If you only need 300dpi, then
    -maximise
    -take screenshot
    -load in gimp
    -trim
    -stretch with interpolation (amazingly, this seems to work well)
    -readjust print size
    -save as tif etc

      Current Approaches to Protein Sequencing
      by seqadmin

      Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

      Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
