  • ChIP - shearing with the Covaris S2

I've been doing some optimization work with ChIP and the Covaris S2. I figure some people would probably be interested. All in all it appears to be a great instrument. Fragmentation of the chromatin is really even without bias towards open chromatin which is important for ChIP-seq. My only complaint is that it only takes one sample at a time, so if you have a lot of samples to process it can take a good amount of time. But the reproducibility is worth the extra time.

Anyway, it's too much to post here but it's on my blog at:
Like just about everything my Covaris ChIP protocol seems to work much better for some epitopes than others. My guess is that this primarily has to do with the degree of crosslinking. So I decided …

I decided to look at how crosslinking conditions affect ChIP for a histone variant I am working on. I used three crosslinking conditions and shearing times which would shear the chromatin well. Eac…

Thanks to Hamid at Covaris for his help. Phenomenal customer support.

        Strategies for Sequencing Challenging Samples
        by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
