Soft clipping removal on the torrent suite

Hi everybody, I would like to try to modify the TMAP aligner of my S5 and PGM latform to remove the soft clipped bases.
My idea is to change this parameter without using the command line, acting directly through a torrent suite option (if this exists).
Can anyone help me?

soft clipped means they are not used? what do you hope to achieve by removing them?
