I would appriciate if someone could answer this question:
What exactly is velvet outputting in unusedreads.fa? Are the paring of the reads still retained. From reading the naming (which is changed by velvet) it does not seem so. E.g. it could be someting like this:
>read 1
>read 2
>read 5
>read11
>read12
From this I guess that read 5 is not paired with any read and that read 6 was used in the assembly.
The problem is that I would like to use the unused reads in another assembly but then I cannot use the paired info anymore. Is this right, do you have any experience on this?
