for one of our experiments we're thinking about using TruSeq Custom Amplicon for the selection of genes of interest (~50 in total with amplicon size of 250bp). Although with some difficulty, we managed to get the theoretical coverage close to 95%.
My question is: is anyone out there using this solution already? We've been early adopters of other solutions and we've been bitten severely (*awful* coverage). If you are using / have used TruSeq Custom Amplicon, what are your impressions? Was it OK, or are there some caveats one must know prior to using it?
