I have been looking around for help for quite some time. There were some similar problems but they didn't help me to solve my particular problem:
I want to use MAQ for the assembly of paired end reads (illumina). I have data from two lanes. For the first lane, I could successfully map the two files using the maq map command according to the manual. However, this fails for the data from the second lane. I checked if the pairs are in corresponding order in the two files and I checked for reads that are too short. Both is not the case.
I tried different versions of MAQ but I am always getting the same problem. While it's working for the data from the first lane, I get the seqfault for the data from the second lane.
