Does anyone know of a good reference/webpage that describes what is actually going on inside of GATK's Unified Genotyper? The only detail that I could find was a link from their 'unified genotyper' page to a dense mathematical paper by Heng Li (http://www.broadinstitute.org/gsa/wi...0/Samtools.pdf). I was looking for something in between this document by Li and their user manual. Thanks.
