I have submitted my total RNA from mouse liver for small RNA sequencing by vendor on the East coast and got the results back. I analyzed the data using CLC Workbench tool and got the ranking of miRNAs that are expressed in liver. Surprisingly, miR-122 (a known top miRNA in liver) came number six...
I thought that there is something wrong with my analysis and downloaded publicly available data set for mouse liver, analyzed it and got miRNA rank order as it was predicted.
So, now, that I know that my analysis is fine, I wonder: is there something vendor does to my samples, so that miRNA rank order changes? In other words, how the rank order depends on the operator who performs sequencing procedure?
