Smile whether tophat can find interchromosomal hits when junctions are provided...

Hi all, I am using Tophat against human whole RNA sequences.
The tophat menu says it doesn't support interchromosomal junction search, but it supports GFF file for known junctions input.
According to the above constraints, I don't know if it can find interchromosomal hits when known junctions are provided...
If it can, that would be so great~~
