Default Displaying Results

Can anyone tell me of a way to make BAM/BED files smaller for viewing? I have some Sureselect target enriched sequence data I aligned in BOWTIE and sorted using SAM tools. Is there a way to only get the best alignments from BOWTIE and look at those?
