Default tophatfusion false positive results

Hi guys:
I use the command in the online manual and run tophatfusion on the sample MCF7 cell line in the paper. However, it seems the detected fusion contains much more positive results than what has been presented in the paper.
Anyone has some ideas about this?
Thanks
