Default Better library construction protocols for better coverage/assembly

Hi all,

Does anyone know of any good references for work related to optimizing library construction protocols for obtaining better coverage on genomes with many repeat sequences? Or in general, do you know if there are works on optimizing library construction for minimizing #of reads to acheive a certain coverage?
