I'm not sure but I think --butterfly-search is incompatible with paired end analysis.
I tried running a paired end analysis with --butterfly-search and it ended up eating up my entire harddrive (it started creating a file >300Gb after joining segment_juncs hits).
I was successful with the paired end mapping once I removed that parameter.
