  • Joint PhD Position Biozentrum Basel and University of Duesseldorf

The Clinic for pediatric oncology, hematology and clinical immunology of the University of Duesseldorf together with the Biozentrum of the University of Basel invites applications for a joint PhD student position in computational biology/bioinformatics. The position is hosted in the Laboratory for Non-coding RNAs in pediatric malignancies (PI Pablo Landgraf) and the Research group of Mihaela Zavolan. The project is funded by the Deutsch Forschungsgemeinschaft (DFG) and is initially limited to 1 year with the option for a two-year extension.
microRNAs are the largest group of small non-coding RNAs, and are involved in a variety of processes including cell and organism differentiation, apoptosis, metabolism, immune response and cancers. Their function in leukemia and brain tumors of children and young adults is not well understood. We are investigating microRNA and mRNA expression through “Next-generation” sequencing together with biochemical isolation of miRNA targeting complexes. The successful candidate will be responsible for data analysis using a combination of pre-existing tools as well as novel tools that will be developed during the course of this project for to investigate mRNA regulation by miRNAs. The work will be conducted in a tight collaboration between the wet and dry labs and the results can be directly translated into further directions of research.
Prerequisites are a strong background in a quantitative field (computer science, applied mathematics, physics, bioinformatics) and a strong interest in basic medical research. We are looking for a highly motivated junior scientist and offer an outstanding scientific environment in which to explore a modern, dynamic and very interesting field of research.
The experimental laboratory is integrated in the clinic of one of the largest hospitals for children oncology in Germany and thus has readily access to patient material. The computational group of Mihaela Zavolan is integrated in the Swiss Institute of Bioinformatics that has a long history of development of bioinformatics tools and resources. Applications, including CV, letter of motivation, a brief description of previous research and two references, should be sent by e-mail (pdf or zip) to pablo.landgraf-at-uni-duesseldorf.de and mihaela.zavolan-at-unibas.ch.

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
