Default Suggestion for nuclear and mithondrial genome assembly

Hello everybody:

I need a recommendation to explore the use of Whole Genome Sequences (WGS) and Comparative Genomics for the development of genomic markers for the specific detection of plant pathogens of concern. I would like to identify the areas of the nuclear or mitochondrial genes in the genomes of organisms like Phytophthora.
