  • BWA conflicting flags

    Hi!
I have a problem, and haven't found a solution for it, maybe someone in here might be able to help me. I have some hiseq reads and was mapping them against a genome with BWA. After the mapping I looked at the SAM file and found this

    504740071024319674 77 * 0 0 * * 0 0 AGATGGAAAACAAAAAAAACTCATAGGGACTTCGTCCTCTCATAAAAAACTTGGGGAAACCATAATAAGCTTGTGTAGGGTTCTTGGAGTCCAATATGACA IIIIIIIIIIIIIIIIIIIIIIIHIHHIIHIIIIHIIHIIIHIIHIIHHFIIIHHIGHHGHHHHHHHGHGGGHDHBEEEE@EEFECBCEBD@DDEEEED=B
    504740071024319674 181 scaffold_3|24390584|24400594 2165 0 * = 2165 0 AGCCATAATAAGCTTGTGTAGGGTTCTTGGAGTCCAATATGAGAAGATTGGTGTGTATGACTGAGTATAAGAAAGGGAAATGCAACCCGGATCCTGATTGC ##?<BBABBBABDADDDEDEGECBBB8GGGGCBEDEGEHBGHGGHHHCGHHGHHIHIIIHIFIIIIIIIGGIHHIIIIIIHIIHHIIIIIIHHIIIIIIII

So, the second column of each line (the FLAG field) seem to be conflicting, 77 1+4+8+84 which is both reads unmapped, the second one is 181 1+4+16+32+128 whcih means 1 red is unmapped and one isn't. Anyone have an idea of that is happening here?
    Thank you!

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
