  • Sam / Bam to Ace conversion

    Does anyone know how to convert from sam or bam to ace file? i am seeing lot of threads for converting ace to bam but not bam to ace..

      i have a script which works on ace file. Now i got the bam file and i need to convert it to .ace file

        Did you ever figure out how to do this? I'm trying to do the same thing - trying to shove a bam file into an older program that expects either .ace or blastn.

          I can do it via a truely tortuous route, and probably not one you'd want.

          Gap5 can import/export both formats, so it can be used as a conversion tool. But it's slow as it builds its own internal database and it's also a bit of a sledgehammer to crack a nut. Finally I'm really not sure how much testing I did on ace output... gap5 can read its own output, but I'm not really an ACE expert and almost no one is using gap5 in that manner.

          As a one off though it may be worth a shot.
