Default Comparing Samples with 20Mbp coverage to 40MBP coverage

Hello,
I wanted to know if anyone has any experience analyzing samples from different depth of coverages (ie. 20Mbp vs 40Mbp coverage) or sees clear problems with comparing between the samples.
