Recently a GAIIx machine has been installed and we have done a few runs to test the system. One technical problem we encounter is a non-homogeneous background signal that is usually present in the lower rigth corner of the tile and is only seen with A and G signals, not with C and T. In addition, we see it only in the left row of tiles, not in the rigth. We are using V4 sequencing kits, and Illumina is saying this is a particular problem that occurs only with V4 kits. We have not really figures out yet to what extend this affects the quantlty and quality of the data.
It would be great id anyone could comment on tis problem, have you seen the same phenomenon and is it a real problem? It really doesn't look nice on the image but maybe in the end it does not too much affect the data...?
