I am running MapDamage on some aDNA samples against hg38, and it is showing me damage only on the 3' G-to-A, but not the 5' C-to-T. Does anyone have any idea why this might be happening?
It is a double stranded library preparation protocol, and represents sequences from a MiSeq (PE) and a HiSeq (SE) run that are merged together post-processing. I also tried running the lanes separately, and MapDamage gave me the same pattern.
Any input would be greatly appreciated!
