Default Biases in NGS Library Prep

Clearly there are biases in NGS library prep: http://blog.genohub.com/consider-bia...y-preparation/

Has anyone experienced bias introduced during sample prep ? I've heard the way you isolate your small RNAs from total RNA (gel, miRVana, flash PAGE,etc.) can contribute to expression variation in your final sequence data. I'm curious to hear about other examples.
