Default Singletons illumina

Hi NGS users,
I have to analyze singletons in PE sequencing (Illumina GAII 2x100bp) and find the corrispective paired sequence that is not within 200bp using bwa. Probably the distances > 200bp (or in other chromosome) hide under a translocation or a long indel that are important for tumor studies.

But, how can I aligned properly the singletons and match 100bp F3 with the corrispective 100bp F5-P2?
