I have a control and a knockdown experiment from which I am sequencing small rnas. When I count the sum of the reads mapped to the known mirnas foreach condition I get 968384 for contol anD 71736 for the knockdown. I really dont know how to interpret the results and if normalizing by the total nr of reads makes sence. Important I cannot use the assumption that the expression of most miRNAs should not change. Any suggestions?
