Default Advice for Inserstions.bed & Deletions.bed

i am running a differential expression on zebrafish files. i have run top_hat-cuffdiff & top_hat-htseq-R packages . can anyone advice me a cool thing to do with the tophat outputs (insertions deletions files) ? and i would appreciate more advices on pipelines.
