Default Reference-guided alignment

Hi evrybody, I have a simple problem (hope). I have a transcriptome from Illumina reads. The main problem is my sample comes a species with no sequenced genome. Anyway, this transcriptome looks very well, but some evidences show that could be improved. I want to align against a very related species (with a sequenced genome).

How could do this in windows? Which reference (GFF?, transcripts? chromosomes?) must I use?
