I have several positive control genes that show up in my CuffDiff analysis with a q-value and p-value of 0.0 . However, they appear to be significantly expressed in my samples (ie at least one sample has a high FPKM) and they pass "significance" = yes. Can anyone explain what would cause a q-stat of 0.0?
I'm wondering if I need to change certain parameters to get these positive control genes to show throw with a non-zero q-value.
