    I have some doubts about Illumina-Solexa sequencing that I want to expose:


    Which is the function of the long and not complementary part of primer1?

    Which are the sequences of the oligos on the flow cell?

    What kind of purification I must do in the first PCR product?

        Hybridize to the flowcell.

        Which are the sequences of the oligos on the flow cell?

        Lots of options here. There is the method described in the protocol (Qiagen kit), you can use a magnetic bead protocol or even a precipitation.
