  • Augustus and GBROWSE

    I'm trying to get my augustus output into gbrowse. I used the supplied augustsu2gbrowse.pl script to create the .gff file from the augustus output, and then bp_seqfeature_load.pl to create the mysql database and populate tables. Things seem to be fine, however when I query GBROWSE for anything, I see the following in my mysql logs:

    WHERE (n.id=f.id AND n.name = 'ConsensusfromContig22175')

    i.e it's looking for the name of the contig (column 1 in the augustus/gff output) in the name and feature tables. However those tables only contain (gene,mRNA) features from column 9, not the contig names. I tried the same using the bp_bulk_load_gff.pl script, with the same results. What am I missing?

    In addendum I see that the correctly formatted gff files are produced for something like gbrowse only if you use the autoaug perl scripts..
