  • bwa installation problem on ia64

    Hello,

    I am using bwa-0.5.8c and I got an installation failure Error 1. After successful compilation without -m4 in the CFLAGS line, I got an error message saying not enough memory allocated when running it. I have 136G memory. I'd like to know how to allocate more memory. If the 32bit installation restricted memmory usage to about 3GB. Then Can onyone tell me how to install it on ia64 machine? Thanks.

    Can you dump your full compilation details somewhere?
    Also, are you positive you installed a 64bit OS on that hardware? What do
    you get when running?:

    Code:
    $ uname -a
    -drd

        Quite an interesting machine you go there.
        My question still remains, are you sure you are running a full 64 bit OS? The hardware is 64bit for sure. Can you show me the output of?

        Code:
        $ uname -a
        $ file /bin/ls
        $ ldd /bin/ls
        -drd

            Alright everything looks good, can you do ldd ./bwa (on your bwa binary just compiled?).
            If you do make clean and recompile again, do you get any warning message?
            If so, can you print it here?
            Are there any other users using the machine?
            -drd

              I do not know if bwa will work on ia64. ia64 is a monster to many programmers. It is big-endian which changes a lot of things.

                The 32bit mode installation seems work well on my ia64 SGI machine. The memory allocation problem was probably caused by the parameter bwtsw treating small database. Thanks.

                  by seqadmin

                  Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

                  Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
