I'm looking at Contrail and trying to understand what "Canonical Sequence Direction" means. In Contrail the canonical sequence direction depends on whether the sequence or its reverse complement comes first lexicographically. I assume canonical direction is somehow used to consider the fact that the read might have come from either strand. Can anyone shed more light on this?
