I just used BSMAP developed by Xi & Li to process a RRBS dataset. It worked very well. But I noticed that each refseq in the BSP output file has two extra bases on both ends than its corresponding seq, i.e., there are 40 (=2+36+2) bases in the refseq for an RRBS read seq with 36 bases.
I am wondering why the extra bases are put there. Does anybody know a way to get rid of the extra bases?
