I am using CNVnator for CNV detection.
I understand the following output after CNV calling: duplication chr1:102641001-102644000 3000 1.70069 0.025451 16526.9 Using this CNV info, CNVnator does genotyping with -genotype option. Given the following command: ./cnvnator -root file.root -genotype 1000 >chr1:102641001-102644000 CNVnator gave me the following output: Genotype chr1:102641001-102644000 file.root 3.26707 3.26707 Here are my questions.. Does anyone know what the last two values mean? Also, if either of the values is log2ratio, is there any way getting log2ratio value for each CNV detected by CNVnator? Thank you very much in advance! Best, yhong |
