Gene Ontology Program

Hi,
I have de novo assembled contigs in fasta file.
And I have been running blast2go for several weeks.
However, it is too slow. Only 4% of blast search has been done until now.

Would you recommend some program for gene ontology which can be locally run through cluster (linux)?

You could run a local blast and then map the best hits to GO with one of these files (depending what you blast against). The mapping is easy to achieve with join and sort..
