Hi,
I'm trying to download the soft files for all the samples (GSMs) in a platform using the GEOquery package.
This is the script I'm using
gpl10558 <- getGEO('gpl10558')
Meta(gpl10558)$title
gsmids <- Meta(gpl10558)$sample_id
gsmlist <- sapply(gsmids,getGEO)
data <- names(gsmlist)
It starts ok and I get the soft file for a few hundred samples but then I get the following error:
Error in read.table(con, sep = "\t", header = FALSE, nrows = nseries) :
invalid 'nlines' argument
Does anyone has an idea why this is happening?
Thank you
