  • How can I find fixed differences for many loci?

    This may seem like an obvious question. I have two groups of DNA sequences (e.g. pop1 and pop2) for many loci and I want to know if any have fixed differences (e.g. pop1 has all A and pop2 has all G at a give site). Is there any open source code or software (besides DNAsp) that can do this for me? Any suggestions would be greatly appreciated.
