  • SAMMate 2.5

    All-new SAMMate 2.5 is released.

    New features:
RAEM-Read Assignment via EM (Deng et al. 2011, Nucleic Acids Research, doi: 10.1093/nar/gkr042)
One-step iQuant (isoform Quantification, manuscript in preparation)
Iterative iQuant (isoform Quantification, manuscript in preparation)
Output read counts for detecting differentially expressed genes and differentially expressed transcripts. e.g. using edgeR

How long (approximately) does it take to quantify a transcriptome profiled with 15 million reads at isoform-level?

      @ Xuguorong,
I haven't been able to find any information regarding small RNA deep sequencing and Sammate. Sammate looks very user friendly but I am wondering - Is sammate suitable for processing BAM files derived from a miRNA reads? and if so, what type of annotated track is best for visualising my miRNA data on sammate?
      Thanks

        Hi tonge,

The current functionalities are focused on mRNA isoform quantification and microRNA quantification would be released soon.

        Thank you for using SAMMate!

Essential Discoveries and Tools in Epitranscriptomics
          by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist...

          Current Approaches to Protein Sequencing
          by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
