What's going on in developments for hybrid selection? The Nimblegen/454 approach is one way, but a very expensive way. I visited Agilent when they talked about their removable oligos until they realized that would cut out their market share since you could make infinite amounts once they were stripped (with universal primers).
Also, if you try to use hybrid selection and then go to one of the short read sequencing platforms you will have real problems of loss of sequence real estate.
