Default PEMer tool - rearrangements from short reads

Anyone having experience using the tool?
I liked the tool, using off maq mapped reads to identify structural rearrangements, yielding a single line output.

However, I wish to verify and compare my experience with anyone else using this tool? Also, I am not able to decipher some of the output file formats ..
