I am bothered with one question when I followe the Illumina protocol to prepare the sequence library. I get ChIPed-DNA with the range of 300-600bp using sonicator. Then add adaptors and do size selection of 150-200bp.
If the target protein binds with 600bp ChIPed-DNA, this binding peak will not be detected since only the fragments with the size of 150-200bp are selected for sequence.
What I am thinking is right? I know I do not need to worry about this because every body follows this protocol. I just do not know how and why. Could anybody help me?
