New to this forum and am going to post a question that the experts can answer. I am new to RNA-seq. Have prepared high quality total RNA from tissue infected with bugs, so it contains both pathogen and host RNA. Will be using RiboZero to deplete host and pathogen rRNA. What kit/reagent is best for generating libraries for sequencing on the Illumina platform (HiSeq - going deep), Truseq or Scriptseq? What are the advantages/disadvantages of the two library preparation protocols. I am mainly interested in the pathogen response.
