Can you give me some suggestions about my analysis

Hi erveyone:
I find a gene (function as transcription regulater) which is highly expressed in cancer contrast to normal. cells will go apoptosis if I knockdown this gene by shRNA.

Now I do RNA-seq to see which genes are regulated by my gene are responsed for cell death.

I know some basic rules such as finding differential expressed genes (shRNA vs mock) and check the function of those genes by searching on GO or genecards where I can find some info about gene function.

Do you have some more skills or experiences which can share with me to help me to find them more efficiently?
