    KaKs calculator

    Hi,

    I am very new to KaKs calculator. I am working on transcriptome study usign 3 species. I have my orthologs and i have successfully got codon-alignment for all orthologs (3 species) in AXT format. My only concern is if KaKs calculator can be used for 3 species, or it just works for 2 species. Based on some lit. search i can see everywhere its mentioned pair-wise comparison, so i am a bit confused. Please help

    Ka/Ks calculation is a pair-wise comparison. It can be used for 2 purposes: 1) Comparison of orthologs between 2 different species; 2) Comparison of paralogs within a species to study duplications/whole genome duplications.
