Default Selecting Mitochondria and nuclear genome in libarary preaparation

I want to study interaction of mitochondria and nuclear genome in inducing cytoplasmic male sterility in Sorghum, I just wondering that what would be the best method for getting rid of ribosomal RNA?

Can you digest the DNA with RNase A? Or you are only interested in mRNA? How about subtraction in that case?
