Default bioconductor for ngs

Is it a good idea to use bioconductor/R packages doing NGS data cleaning, preprocessing and downstream analysis? Is it fast enough? Since there are so many standalone program/software there, I don't know how to choose. Any comments or suggestions?

Thanks,

Nick
