Can you post what sort of input files you used? I'm trying to use SLOPE now with a SAM file generated with SSAHA2 and while the program seems to run, there is no output in my 'matches' file.

Actually, I had that same problem and gave up as it's not the most pertinent thing in the world. I'm aligning my data now to the whole genome and not just a targeted reference sequence so I'm not sure I can even use SLOPE at this point.Comment
