  • If I delete one sample do I have to redo DNA methylation data preprocessing

    I have DNA methylation data for 532 samples. I did process .idat files for all samples together and got normalized beta values for all samples. One out of 532 samples has missing beta vlaues for 5500 probes. I decided to delete this sample.
    Question: Do I have to redo the data preprocessing? I think converting image data (.idat) to signal strength wouldn't change, but normalization would change with different set of samples, even if there is only one sample difference.

    You didn't say what program you used. That might help people figure out the answer. Also how long does the pre-processing take? If a short time then, sure, re-process.
