I am looking around to find the actual sequence of the adapters present on the flowcell of the HiSeq2000. Does anyone know this?
We sequence PCR amplified libraries in which we add Illumina adapters to the 5' end of the forward and reverse primer. This gets loaded on the flow-cell and then we sequence with a custom internal primer. However, we used to sequence on a GAiix (last run ~2 years ago, long time) and now we want to convert to the HiSeq2000. Before continuing I want to make sure that the adapters haven't changed between the two machines (and in the last couple years). If anyone knows these answers, please let me know.
The primers we used before have the following sequence added to their 5' end:
AATGATACGGCGACCACCGACACTCTTTCCC-Nx
and CAAGCAGAAGACGGCATACGA-Nx (Nx-stands for the template specific sequence to amplify our desired DNA fragments).
Will these work for the HiSeq2000?
